I used to be able to name shortcuts; however, that does not seem possible anymore. The program gives its own name. Anyway I can circumvent this or change the name afterwards.

By shortcuts, you mean the programs that can be run?
CrossOver directly scans its own folder for the applications it generates. I was able to "abuse" that to rename the shortcuts.
